When you pick "Merge Visible" from the Layer menu (or the Layers panel flyout menu) while holding Alt (Mac: Option), the visible layers will be merged onto a new layer, leaving the original layers intact. To achieve the same outcome, press Ctrl Alt Shift E (Mac: Command Option Shift E).
There is no difference in quality between merging and flattening. Merge allows you to flatten some layers while combining others. Flatten will make them all collapse. After that, most users flatten the photographs before saving and exporting them back into Lr for touch-ups.
To merge your photos, just select the Move tool from the left icon menu and select the image you wish to use as an overlay. Drag the left mouse button while holding down the shift key over the image that will be your backdrop, then release. The image is centred by holding down the shift key.
Layers make it easier to modify your image, but you may also merge all of your layers together if you like. If you save your image as a PNG or JPG file, Photoshop will do this automatically, but you may also do it manually.
All visible layers will be merged into one single layer when you use Merge Visible. Any layer with I will be ignored by Merge Visible. Merge Down merges the layer beneath the currently selected layer and the currently selected layer into a single layer.
